A filter with a common mode choke between the transformer and the gap,
maybe. But insulation would be problematic. A regular filter, RC or RLC
in series with each connection of the power transformer would be more
practical, I think.
There is nothing wrong with using inductors in filters. It's just a
question or proper dimensioning to get reliable filtering, that is
always better than with resistors (and capacitors) only. Note that
LC filters must include resistors to avoid excessive ringing. There
are, however, problems with insulation in chokes for high-voltage
filtering that are easy to avoid using resistors only instead.
